Instalado no Aljube, um edifício que durante a maior parte da sua história serviu de prisão e que, entre 1928 e 1965, funcionou como cadeia política, o museu é dedicado à luta contra a ditadura portuguesa de 1926 a 1974. Os vários pisos abordam a censura, a polícia política PIDE, os interrogatórios e a tortura, as minúsculas celas de isolamento conhecidas como «curros», a luta anticolonial e a revolução de 25 de Abril de 1974. No piso subterrâneo estão patentes vestígios arqueológicos dos períodos romano e islâmico; o último piso oferece vistas sobre o rio.
