Die Ausstellungsbereiche reichen von traditionsreichen Dauerausstellungen wie Hall of the North American Indian und Encounters with the Americas bis hin zu Wechselausstellungen wie Azadeh Akhlaghis inszenierten Fotografien des Iran im 20. Jahrhundert. Eine einzige Eintrittskarte gilt auch für das benachbarte Harvard Museum of Natural History, mit dem das Gebäude im Inneren direkt verbunden ist. Im Zuge seiner Verpflichtungen zu ethischer Provenienzforschung und Rückgabe (Ethical Stewardship und NAGPRA) überarbeitet das Museum seine Säle fortlaufend; Besucherinnen und Besucher werden daher einzelne leere Vitrinen vorfinden, da manche Objekte aus der Ausstellung genommen oder an Herkunftsgemeinschaften restituiert wurden.
