Das vor Ort als Kahaku bekannte Museum ist Japans bedeutendstes naturkundliches und wissenschaftliches Museum und geht auf das Jahr 1877 zurück. Sein Hauptgebäude im Stil der Neorenaissance aus dem Jahr 1931 beherbergt die Japan Gallery, die sich mit der Naturgeschichte des japanischen Archipels befasst. In der angrenzenden Global Gallery wird anhand von Dinosaurierskeletten, Tierpräparaten – darunter der berühmte Hund Hachikō – und historischen wissenschaftlichen Instrumenten die Geschichte des Lebens auf der Erde erzählt. Auf dem Vorplatz im Freien stehen ein lebensgroßes Modell eines Blauwals und eine Dampflokomotive.
